Unfortunately, there is no "stock" coloration for brown cuckoos, and the actual color of brown stain used will (more than likely) vary from manufacturer to manufacturer. That being said, I do have some suggestions...

Check with stock stain colorations initially to see if there is any sort of ready mix stain that is close. Test in a descrete area of the assembly (or on a scrap piece of wood that is the same as the wood used for your cuckoo).

If a stock color that matches is not available, then you could look into two alternate options. The first option would be to consider a color match to your existing cuckoo. Most independant stain/paint retailers will offer color-match service. A second option would be to inter-mix stain colors to achieve a similar coloration. This will require excellent notes on stains/amounts that will eventually make-up the inter-mix stain formulation. Either option should be tested (as described previously) before any touch up work is completed.

I think most cuckoo clocks where painted, rather than stained, as the finish is opaque and not transparent.

If the cuckoo clock is painted, the color match suggestion could still be an option for consideration. Make certain to identify whether the clock is stained or painted prior to product selection for touch-up. Paint retailers may be able to help you discern this if the need should be.

You can try burnt umber paint from the art supply store.
